The difference between Factory and Manufactory

When used as nouns, factory means a trading establishment, especially set up by merchants working in a foreign country, whereas manufactory means a manufacturing process.

When used as adjectives, factory means having come from the factory in the state it is currently in, whereas manufactory means relating to manufacture.
